Yo!
I have a set of GSXR 36mm carbs that are missing the rubber plugs for the pilot jets. Is this correct, or should these be present?

As far ss i know. Mine doesnt have them but therr are o rings under the pilot screw spring

Not quite sure what you mean, the tamper proof caps that cover the screws? Or take the screw out and you should have spring, washer and rubber O ring?

I meant the pilot fuel jets in the float bowls. I have a set of knackered 36mm BST36SS jobbies that have rubber plugs fitted. The set I have now fitted to a GSX1100 didn't have the plugs, was just wondering if this was correct or not.
All is good now though as bike is all setup and running sweet without the plugs haha!

Generally I've seen 2 types with or w/o rubber plugs (very smart)...but is easy to recognized them with rubber plug - if you look carefully there is connection/gallery between main jet pylon and pilot jet pylon. So the pilot jet take fuel thru main jet. w/o rubber plug - there is no connection between two pylons...so pilot jet get fuel directly from float bowl.
